I have same problem. Eyeliner is difficult but it usually helps me to back up from the mirror some and do it from a distance.

I have a similar problem with eyeshadow because my eyebrows are different heights, so sometimes when I do a smokey eye there is more space between the top of the shadow and brow, if that makes sense? what I do is on my eye with a smaller area under the brow, I do that eye first and then my other eye second. I would do your hooded eye first, and then work with the other eye to make them look similar.
